We have stayed in all of these so I can vouch for all; I have popped websites on so you can see photos, when your booking accommodations do try trivago.co.uk or .ie which ever you prefer to see in pound or euro its very good price comparison website and best deals there. Booking direct through chosen hotels can be twice price but always compare rates.
UNIC Hotel, very nice comfy beds super breakfast, 10 min walk to clinic near all main tourist areas, very reasonable rates.
http://www.hotel-unic.cz/Design hotel Elephant, great breakfast good rates and 5 min walk to clinic, my dh felt bed little firm but others found fine.

http://www.marriott.com/hotels/travel/prgdt-prague-marriott-hotel/Hilton old town, lovely just across road from Marriott so same 5 min walk to hotel. Rooms little more modern, bed medium probably nicest breakfast.
http://www.hiltonpragueoldtown.com/default-en.htmlThe Imperial literally stone throw from clinic we have not stayed but I highly recommend visit to cafe its the yummiest food ever and stunning art deco decor.
If you prefer larger space and want an apartment there are plenty lovely options flip key or booking through trip advisor will offer payment protection.
We have stayed in Hunger Wall apartments they are approximately 30 min walk to clinic but we used trams all the time so 5 min as tram right outside on main street. The apartments are serviced so feel like a hotel really beautiful cafe underneath attached where you can order breakfast lunch dinner to room if you don't fancy cooking. The rates are reasonable if you contact directly they gave us discount.

Again 35 min walk or tram. They were near Petrin Hill so we visited beautiful gardens at top, fab rose gardens and mini eifel tower. Cheapest rates we got were 40 euro night bed and breakfast.
http://www.redandbluehotels.com/The old town square, astronimical clock, the boat trip, charles bridge and castle all lovely things to do. It has some super restaurants and cafes, food is fab.
Not sure when your going but march, june July most expensive for hotels just to keep in mind. Usually your required min 7 days if doing OE or fresh cycle you must be there day before egg collection and 6 days after in case of blast 5 day transfer. Day one starts the day after ec, you can fly home day of et but most recommend to wait day or 2 if you can. Usually depending on how you respond dates are pretty firm. We always book accommodations and flights in advance for better rates and my de fresh ec dates have never changed.
